Time Streams

I havn't read Time Streams, so could some one answer this question for Me?

On one of the Duelist covers there was an alternative art picture of Radiant holding two gems in Her a bloody hand. The inside cover said read Time Streams to find out what She is holding.

My first idea was that they were Urza's eyes, but that couldn't be, or could it?

You're right those two gems she's holding are Urza's eyes.

...But she never killed urza in times streams, so why would she be holding his eyes?

She didn't kill Urza, but she did rip out his eyes(the Mightstone and Weakstone, from Antiquities). Urza's eyes are very powerful, and although removing them severely weakened Urza, it is very hard to kill a planeswalker. Urza did eventually kill Radiant, and got his eyes back.
