Yes, Omega would destroy the permanents re-entering the game after Alpha was destroyed (it is a state-based effect of more than one Enchant World being in play at the same time, so Omega would count as being in play).

It seems sort of pointless to take the route your deck does though. With only eight poisonous creatures (none of which are Marsh Viper or anything), the death by poison is terribly slow, and even though you have evasion, they can just beat you down with damage long before the poison becomes...
